I have sole custody over my son (legal & physical). If I die, will my son go to his father, or whomever is in my will?

Father, unless someone else petitions to have him found unfit and to be guardian. Your will is nothing but one item of pretty minor evidence in the court's determination of that guardianship application. It would have zero effect on whether the father was found fit to be the sole parent, and would only even be considered in the question of who to appoint IF the father was found unfit.
