Will a written, signed, and notarized agreement about our kids hold up any in court if the mother decides to not give them back?

Maybe. There are lots of variables here to take into consideration. For instance 'written, signed, and notarized' are not the only elements of a valid contract. If your Agreement is defective in some way (and if you did it yourself as I highly suspect you did - there is a decent chance its defective), it likely won't be enforced and may have the same worth as toilet paper. Also, 'any court' is a bit broad! Some tribal court in Africa is likely not going to give much weight to your written, signed, and notarized agreement. However, all that said - it is possible your Agreement could be enforceable if drafted properly and if in the right court. Your best bet is to consult with a local family law attorney who can lay out all your options for you.
