My sister is in South Africa visiting her boyfriend.They have decided to get married.Which is better for: them to marry there then file for him to come here (to live) or not marry and have her file a fiance application.Then marry when he gets here.

There are pros and cons to both, filing a fiance petition or getting married in South Africa and then filing a marriage petition. It depends what their wedding plans are, and how long they want to wait.

The first question that any good attorney should ask you is what is your sister's status in the US? Is she a US citizen? Green card holder? H-1B worker? Student? This makes a huge difference as to what her options are to bring her boyfriend/husband over. In fact, unless she is a citizen she cannot even file a fiancee petition. Now, assuming she's a citizen, you have several options and you should invest in a consultation with an immigration attorney to let you know every option available to you.
