As im nri and my wife filed 498a 406 on me, as per hc punjab and haryana I submitted my passport to police, is police can damage my passport or punch holes in it

No they cannot damage the same as you have receipt that they deposited your passport and they only guardian of your passport.

you may approach high court and release your passport also.
