Isn't your new car under warranty? This should be a warranty repair! If they won't do it under warranty, call the regional office of the manufacturer and tell 'em that the shop is refusing to honor the warranty. It's too bad you're not down here in the LA area. Believe it or not, I have a friend who owns a transmission shop who would do an honest evaluation. I'd get a second opinion, in any case, especially since they're trying to hit you up for so much money.

I do not know where info came from that car was under warranty, but if it is, you should not have to pay. If it is not, I would gather all your info, estimates, etc., and file a claim in small claims court against dealer.
