I am buying an S corp in California and just need to know which documents need to be filed with the state (Contract / Shareholder Agreement / Stock Certificates)?

There is no way to answer your question without reviewing the full transaction.
None of the documents you reference need to be filed with the State. Your corporation's annual Statement of Information will need to reflect any changes thereon resulting from the purchase. If you want to change the corporation's name or any other part of its articles of incorporation, then you obviously will need to file restated articles with the State Secretary of State's Office.
