Warrants after State Prison

My husband was released from state prison in 12/99. He had a court case in Orange County that was taken care of during his stay in prison. They "maxed him out" and lifted the warrant for him to be released. Now they sent a notice that he missed a court date (one that we were never notified of or is there any record of) and a warrant was issued for his arrest. They now explained that his maxed sentence was ran concurrent with his prison term but he was only given credit from 9/99 to his release date. The clerk told him he "owes" the court about 9 months of time. Why would they do this? And why would they let him out in the first place? And is there anything we can do about it.
