When applying state laws to minimum wage rates in California, do I use the state mandated minimum wage or the city mandated minimum wage?

You use the rate most favorable to the employee, which will likely be the city-mandated minimum wage for all employees covered by the ordinance in question. In this way, you comply with both the city ordinance and the state law.
