Can my landlord keep my security deposit for what she claims are late fees on the rent, in some cases over 2 years ago?

Yes. The deposit is "security" for performance of all the terms and conditions of the lease. Just because the most common reason for keeping all or part of a deposit is for repairs and cleaning, that is only one of many reasons a landlord is entitled to withhold deposit money.
