if you were caught on video stealing money from work and you make payment arrangements and start paying..can the owner still file charges criminally or civil charges?

Absolutely yes, the owner can still request that the employee is prosecuted criminally. While they could still file charges civilly, it would be harder to do because the payments might constitute a settlement in that regard. Obviously the criminal charges are more serious.
