If found not guilty in a federal court case can your employer use evidence in case against you to terminate you ?

You need to talk to an employment lawyer. Generally speaking, an employer can use any reason they want to terminate you. There are exceptions but having a federal court case could be a reason, so long as it wasn't discriminatory. Again, talk to an employment lawyer.
