Legal Question in Criminal Law in Florida
My son who is 18 is in a relationship with a 16 year old and just found out by her mother that they had sex. Is my son in deep trouble?

So long as they did not have sex when she was 15, then it is legal. I'm not saying it's advisable, but your son would not face criminal charges, if it was all consensual sex.
