Does a visitation agreement for a child in Florida have to be filed in that child's residing county?

It has to be filed wherever the case should be located. You can't just file a "visitation agreement." You have to file for paternity, the file a parenting plan as part of a settlement of the paternity case. The parenting plan will also have to include that the appropriate parent is paying child support as calculated according to state guidelines.

If you are referring to a court order then yes you have to register the order in the courty where the child is.
