My ex wife was just Baker acted. What rights do I have concerning my children?

It depends. Were you separated? Who has court ordered custody? Baker act is for 72 hours unless something is determined that needs further holding time. I suggest you file for emergency ex parte hearing on a Motion for Temporary Custody.
