Builder's Allowances

When we moved into a new house (10/2002) we anticipated owing the builder approx. $2,500.00 we were aware of. In January 2003 the punch list items were nearly completed so we went to pay the $2,500.00. We were given a bill for $9,000.00 which included the $2,500.00. The other $6,500.00 was for costs exceeding allowances that we were not aware of and did not agree to (surveys, clearing and grading, sod, irrigation, mail box, etc.). Are we obligated to pay these excess fees after the closing?
