How do you pay employees of a 501 c 4 organization if it is technically qualified as a not for profit organization?

I am not sure I understand your question I believe you are asking whether a non-profit is exempt from withholding requirements, etc. It is not. Employees are handled in the same way as any other employer would deal with them.
