Father is resident of florida, he remarried after my mom's death. He and I have two accounts with JTWROS, if he dies does his new wife have access to any of that money?

Does it go through his estate and she gets all? will I be left out?

When an account is set up Joint With Right Of Survivorship (JTWROS) it passes automatically to the joint owner. It does not go through probate and does not go to any one other then the joint owner. I suggest that you remove your father's name from these accounts and to do that you would need to give the bank a certified copy of his death certificate. Some banks make the name change without the death certificate and some require it. The funeral home that you have chosen to handle the funeral arrangements usually order 10 certified death certificates. Just check with them and ask that they mail you a couple. GOOD LUCK
