Starting business 9/13, Are we protected from copy-cats by simply registering or will we have to wait months for all to be offical?

That depends on what you mean by "copy cats." By registering as a company with the Secretary of State, a filer with the same or very similar name will not also be able to register. However, if you are asking about trademark protection, that is a whole different standard and much more complicated issue.
Typically, formation of an LLC or corporation can be done within a few business days.
