Magistrate Court

I had a medical bill that was turned over to a credit bureau for collections. I begin making payments on the bill. The company accepted three payments and returned the fourth stating that they turned the case over to the Magistrate Court. My question is: If the company was taking my payments on the bill can they still turn me over to the court system as if I had ignored their request to pay the bill?
