I had a custody agreement with my ex. Unbeknownst to me she modified it in her favor. How do I file to see my son again?

Modifications can only happen in a court case. For it to happen without your knowledge you had to have ignored the case (which is obviously a bad idea). You may or may not be able to change it now. See an attorney and find out if you missteps so far allow or prevent more litigation.
