I went to court in December for an eviction and the leasing manager has accepted rent for the months of December, January and February. I paid rent for March and the leasing manager states that she will return my money order if I don't include a $200 payment for the eviction filing fees from December. Does the leasing manager have the right to deny rental payment for March when my rental payments have been accepted in the previous months?

Most likely. There is almost certainly a waiver provision in your lease that states that the landlord does not waive its rights to enforce a term because it waived compliance with that term previously.
