Can I refuse to pay a collection agency if I have sent a partial payment directly to creditor and payment was accepted?

Not unless you entered into a written agreement with the creditor to accept partial payment. Just as a suggestion, google Fair Debt Collection Practices Act to make sure the collection agency did not violate that Act.
