Got a citation for theft first time offense never got arrested just got the ticket went to court the next month the judge told me it wouldn't be a conviction as long as I paid my court fees within 6 months will it be on my background check?

Even if you were not arrested, the way you've stated the outcome may have resulted in a permanent mark on your record and could be returned on a background check. If you did not receive a conviction, then you are eligible to have your record expunged or sealed. Were you placed on court supervision? If so, you will have to wait 2 years after the conclusion of your supervision before you can file for an expungment.
