I have taken my paycheck early and cashed it, they issued a stop payment on them after I cashed them, what will happen

If the check was cashed before the stop payment order became effective, the employer is left having to go back at you personally for any refund they think is owed to them. If the place you cashed the check at improperly cashed it, that is their problem unless you knew it was a no good check before you cashed it.
