It is not clear what you mean by "watching your son." Taking part time care of your son does not give any special custody rights to the father. Are both of you the legal parents and married? You don't indicate why you should be concerned about custody. If you have some basis for your fears, consult with a local attorney, but, as you've described the situation, there is no reason why your parental custody should be affected by the father's taking care of the child while you are at school or working so long as you are clearly a parent with whom the child lives and cares for her child.
