If my roommate is still storing stuff in our apartment and has a key, is she still responsible to pay those days rent or do I become responsible?

If you are both "on the lease" as tenants, the landlord won't care who is storing what: you will both be responsible, and each of you would be fully responsible, unless there is something special in the lease that would make only one or the other of you responsible. This is most likely something you must work out with your "roommate".
