I have been acquitted from the charges SC/ST(POA) Act 1989. Whether defamatory case under section 499 and 500 IPC can be filed against the complainant?

You should avoid multiplicity on litigation. In any case, your remedy may be decided by a lawyer after reading complete case file including the judgement of acquittal mentioned by you. Better seek advice of a local lawyer for taking appropriate action.
