Version givrn by witness in court if defers in important particulars from that disclosed in earlier statements given to offeicers of a bank in an enquiry a.will the case of prosecution become doubtful?

No. The statements given during enquiry are not relevant during criminal trial.
the result of trial will depend upon appraisal of prosecution evidence produced in court, oral and documentary, including cross examination by defence and documents/evidence produced in defence.
