I need to know whether a compromised divorce decree granted by indian court can be challenged later and custody of my son can be challenged

such compromise decree can be challenged only on grounds of fraud, coercion etc

Custody is one issue that can be enforced even if given up in compromise. There can be no estoppel to law.
