Myself & my husband have purchased a flat worth 24 lac;In Agreement of Sale, amount shown is 20 lac; in Sale Deed (where the registrar signs) amount shown is 9 lac. If a legal case on flat happens, which document court takes into consideration - Agreement of sale or Absolute Sale Deed ( where me and my hubby has signed in presence of registrar) ?

it would depend on the document you produced but as sale deed is registered it will have a greater evidentiary value and will be accepted as prima facie evidence.
