Can a pleading/prayer be modified to a certain extent in the replication filed by a plaintiff?. eg, if husband has prayed for divorce & judicial separation in his divorce petition, can he pray for judicial separation only in the replication he files after respondent's reply?

Yes, he can do so with the permission of the court. It is up to the court whether it grants the permission or not.
