provident fund
many factories bifurcate minimum wages in such a way that the basic and DA are lesser than minimum wages.Now if a company deducts 12% only on basic and DA- would that be in compliance with provident fund act

You make deduction of PF from the total wages of worker, that total wages should not be lesser then minimum wages.
Further mind, there could be no negotiation or bargin to the minimum wages.
