Our customer has made deductions from our invoices without our permission or agreement, is this legal?

You asked is it legal, in other words is it against the law. I guess in theory it might be criminal conversion, although I have my doubts. Based on the facts presented, you should rebill the amounts that remain unpaid. If the sustomer does not pay, then your alternative is to sue on an open account and or breach of contract.
