Do I owe the full debt?
I sent full payment owed to a company,several weeks later they called acknowledged they received the check but couldn't find it,wanted us to check our bank.Several more weeks they called again wanted us to send another check said their bank lost it,that it had happened to them before.Is it our responsibility to pay $25. to stop check & send full payment or can we deduct the $25 and send the balance owed?

You have paid the debt. If they have lost the check, then that is their problem.
HOWEVER, you say that they acknowledged receipt of the check,--provided you have written confirmation, I would not pay them again.
After a certain period, the check becomes technically invalid. You'll just have to carry the check on your accounts for that period of time. Ask you bank what their policy is on old checks.
