If I go to court for a completely different matter will old bench warrants appear?

If the District Attorney is diligent in looking up your record, the bench warrant will jump out at them. It is possible they will not see it, but I think those chances are small.

However, since you have been arrested, booked and officially charged without any mention of the bench warrant, it is very possible it was not noticed and will remain unnoticed.
