I have supervised joint custody of my two children. If my ex wife agrees to unsupervised visitation can I see them unsupervised without going to court to change the court documents? Can my ex allow me to see them unsupervised without going to court?

Can you? I suppose.
Should you? No. It would be too easy for her to say she did not agree to unsupervised visits, not if, but when you make her upset about something.
I would spend the money to have the court documents altered as it will save you 3 times as much when you have problems in the future.

Would she agree to a joint motion & order amending the custody? The attorney's fees would be relatively low since there would be no litigation.
If you don't trust her to not accuse you of taking the children against the order you might be able to get some type of document that she would sign to express her consent to the unsupervised visitation.
Practically speaking, you are both free to be as generous as possible with each other. The order is where you will find yourself if there is a disagreement.

I agree with Robert and Andy, and would add that if someone who did not like you saw you with the kids, they could report it to the court and may get both you and the mom in trouble. Also, if the reason you have supervised visitation is serious enough, the court could order the state to get involved. So, spend a few bucks and do it right.
