double payment
If a municipalty pays a contractor twice
for the same purchase order, does the
company have any responsibility to
inform them of the mistake? Can the
money be applied to their account? Is
there any criminal liabilty?

I think it would be wise to inform the municipality and ask them how they want to handle it. It sounds like this is an ongoing account, and that once they realize their mistake, they may not be too happy about your silence. There is no criminal liability.
