We have a tenant that has vacated our property and has left a rental bill of $2,728. We have their security deposit of $1000 legally can we keep their deposit for back rent?

It depends on what the lease says. Does it say you can? Look under the section called "Deposit" or "Default". If there is no lease, then yes you can keep the $1000, but you better be sure they vacated.
