Sueing the Army
I work on classified things in a secure location. Something came up missing. They tried to blame me for the theft, as well as other low ranking people, but did not blame the commander who also had access. They were going to do a court martial but they dropped the case. They tried to scare me into admitting the theft but I didn't do it and wouldn't admit to anything. Now they are revoking my security clearance and giving me an unfavorable discharge.
Do I have any recourse?

Believe you can appeal the revocation of your security clearance. Best to check with the JAGs on base for the proper procedure.
