Do I have a problem?

I am involved in a post-divorce action before the court involving support (ie. money). I suspected my ex of hiding assets/etc. So I had subpoena's issued to find out information at various banks.

I then received a nasty letter from my ex's sister stating that she considers these subpoena's as harassment of her family and that she may file a legal action against me.

Does she have a case? Should I be concerned?

Not from what you say. I suspect that you do not have an attorney, and in this type of situation you may want to consult one.

Based on what you say, you are not subject to suit other than a Motion to Quash the subpoena for cause. If you do not have an attorney you should consult one.
