Legal Question in Real Estate Law in Massachusetts

I purchased a home a year ago. The previous owner "finished" the basement, put an illegal apartment down there and did nothing to code. She never pulled the permits and the city never put a hold on the deed, b/c it got lost in the paper shuffle. I'm being harrassed by the city to pull the permits for the illegal apartment now, and because it wasn't to code, I'm knee deep in poop. No, seriously, the whole thing flooded.

Do I have any recourse?
