My husband has been a prep man at a lincoln dealership for 30 years, recently he had a minor accident in the shop with a new car. The owners of the dealership are wanting him to pay the deductible. Is this legal?

Could be. If they requires all employees to re-imburse the company when they are at fault, then "yes." What that means is that the business takes responsibility for customer's car with respect to the customer, but NOT with respect to the employee who damaged it. Sounds fair enough.
If there is a written employment agreement (and there probably is), look at that to see what it says. It's certainly better than having to pay the full costs outright, because you get the benefit of the employer's insurance policy.
If, however, he is being singled out for some impermissible, hidden reason, then the answer might be "no."
