We have a prenup, we both have own homes, can we file taxes jointly claiming both homes, and incomes, without our previous agreements of our prenup being affected?

Depends upon what is in prenup with specific reference to taxes. I would look for language that could conflict with "Innocent spousal relief" requirements. Best bet would be to contact a tax attorney and show the prenup.
