What if the divorce specified the father has physical custody but the legal custody was not specified. Then do both parents still have joint legal custody?

It should be specified, although the norm is that parents share joint legal custody. This can be done with a Stipulation and Order modifying the Decree and spelling out what joint legal custody means or, if necessary, either party can file a motion asking that the Decree be modifed.
