Government confiscation
Can a government (state or county) confiscate a contractor's property if it fails to conform to the agreed upon contract/design specs or would that confiscation/removal be a due process violation?

That would depend on how you define the confiscated property and if the property was part of the contract that was allegedly not conformed to.
In general a government may not take property from a private person without just compensation.
It appears that you may have several issues here, all of which would have to be discussed in greater detail before moving forward.
