Legal Question in Business Law in New York
Began job with only an estimate(build garage) ,
Home owner agreed, signed estimate.
Then changed entire project several times, ie; stlye of roof, added icf to normal concrete plan,
.. greatly affecting build time. Can we charge for this extra labor time, on our invoice?

Yes. Submit a new agreement as job has changed. I would do no further work until signed.
