In a corporation in which there are two 50/50 partners, can one person clean out an entire physical site of its machinery and papers without the other's knowledge simply because he is a partner?

Generally no. However, it could depend on the bylaws, ownership of the machines, any financing the machinery may be subject to, any side agreements between the shareholders.
