Legal Question in Business Law in New York
I am a sole proprietor in CA who did some consulting work for Company A in NYC in 2008. Company A hasn't paid the invoice and have since been acquired by Company B. Company A still exists as a division of Company B. I would like to take Company B to small claims court but I am not sure if Company B would be responsible for a debt Company A acquired prior to the acquisition.

Unfortunately, there is no definitive answer without additional information about both companies.
The main problem, however, is that you are in CA and the companies are in NY. Unless the companies have some nexus to CA, generally you will not be able to sue them in CA. This means that you would have to come to NY or hire an attorney in NY to sue on your behalf.
