My former employer gave 2 bad checks and at the same time did not pay me my last 2 weeks of work. where should i sue him?

If you are saying that your employer paid you with two bad checks and he did not make up the money, you could lodge a complaint with the District Attorney's office. He might then be charged with passing back checks. However, it might not necessarily get your money back.
If you want to sue him him in civil court, you need to prove that the money was owed to you and that the checks were bad. Depending on the amount of money involved only a civil attorney can give you the likelihood of success.
Small claims court is probably your best bet. Go to Queens Civil Court and fill out a claim form. You can sue for up to $5000. Good luck!
