Is it illegal for a non-profit organization such as pop warner to use a professional or ncaa team logo?

It would most likely be trademark infringment, unless there is sponsorship. People might think you're associated with that team, and many would associate it. You could try to obtain sponsorship, but it would be difficult as those teams are all about profit, and where's the profit in sponsorship?

Profit or non-profit, you'll be infringing trademarks and probably a few other rights.
